What's the justification for building the Death Star, just to kill two Jedi? Did I miss something, or was there no Rebel Alliance when the movie ended?

The Death Star was to enforce the Emperor's policies through the Tarkin Doctrine of using fear to keep the star systems in line. Think of it as the Star Wars Universe version of a nuclear arsenal.
It wasn't built soley to kill the Jedi.

This whole thing was pretty much spelled out in the scene in "A New Hope" during the conference room scene where Darth Vader chokes one of the officers.

After seeing Ep3 that conference room scene was all the more powerful to the storyline, for sure.

Remember that Jar-Jar Binks was ultimately responsible for the creation of the clone army. Or better yet, obi-wan could have let the die roll go in favor of anakin's mom.
BTW, I was a bit disappointed at how quickly 3 of the 4 masters were dispatched by Palpatine and then how quickly Mace Windu was removed as well.
I spent a good portion of the movie trying the find the scenes from the leet-speak version.
